I run an OSX server with Yosemite. I keep seeing my files changing creation and modification dates to 1969-12-31. This is highly problematic.

1969-12-31 is what you will see if the OS X clock gets zeroed out. This is usually the desult of a dead or dying PRAM battery, the PRAM is where the time information is stored.
The Pegasus does not have a real-time clock and it does not set file timestamps. The Pegasus appears as block-level storage to OS X, and OS X does all file management, including setting timestamps.
So it would look like your MAC may have a dead or dying PRAM battery.
These batteries are usually user replaceable, but the details of replacement depend on which MAC you have. The Apple forums may be of help here.
